JMSA's organization divides the country of Japan into eleven Maritime Safety Regions. Each region has a Regional Maritime Safety Headquarters, and the JMSA Tokyo Headquarters supervises them centrally.
Furthermore, in order to allocate some of the operations of the Regional Maritime Safety Headquarters, as of July 31, 1995, the Agency had, as offices of its regional headquarters: 66 Maritime Safety Offices, 1 Maritime Guard and Rescue Office, 51 Maritime Safety Stations, 5 Traffic Advisory Service Centers, 14 Air Stations, 1 Special Rescue Station, 10 District Communications Centers, 4 Hydrographic Observatories, 1 Loran Navigation System Center, and 94 Aids to Navigation Offices.
In addition, as education and training enactments for its personnel, it runs the Maritime Safety Academy and Maritime Safety School, which also has a Moji Branch and Miyagi Branch.
